To "molt" means to shed an outer skin or layer to be replaced by a new skin or layer. In the case of shrimp, crabs, lobsters and the like they shed their outer layer (exoskeleton) which supports their inner body parts. Then the outer, soft layer, hardens into the next exoskeleton. During this softened period, the critter may remain in hiding due to vulnerability to predation by tank mates.
So, to answer your question, no they don't stay in their shell while molting.
