Are you letting it cure by the curing time on the tube?

First off, you need to make sure that you get plenty of silicone around the edges (of which is sounds like you have) and make sure that it dries for at least the recommended time, if not a little longer, than the package says. Sometimes, you may need to cut out a leaking section of silicone and replace it with new silicone, making sure you get it between the baffle and tank in order to get it to seal up completely. Adding silicone on top of a leak doesn't work very good. Since you are only siliconing a baffle in place and not one of the outside edges, the baffle doesn't need to be perfectly water tight. As long as it is holding the majority of the water back so most of the water will be running over the top of the baffle while in use, that may be good enough for your purposes.

It isn't ideal, but a small leak isn't going to cause any problems if it is for a baffle in a sump since whatever water leaks through will remain within the sump. Also, once the baffle has water on both sides of it, there won't be as much pressure trying to force the water from one side of the baffle to the other so the water flow rate through the leak will decrease and typically air bubbles won't end up going through a small opening at the bottom of a baffle.

And if this is a refugium is the baffle next to where your biosediment is going that would help with the leak with the bio up against the baffle.

Ian, as you know I have little experience building anything aquarium wise, however Ive been in the construction field mainly gutters for way too long.....by your pictures before it was quite visible that you didnt make a smooth never ending line , it looked more like it was stopped and started.
You have two choices both can be used if need be and to help eveyone using silicone in the future.
It needs to be 100% silicone for aquarium or glass use, you need to use a caulk gun/caulk tube and not a hand squeeze one like toothpaste. Make one steady line if posible not more than a 1/4" thick.
Then if need be, or merely to make sure its done correctly run your thumb up the line forcing the silicone to spread and cover an area aproxamatly 1/2" either side of the seam.
The end result will leave you with about an 1/8" of silicone over a 1" area with no bubbles, pin holes or excesive silicone leaving room for error.
Hope it helps

Silicone is cheap and it pulls off glass fairly easily, if its not worth doing right it aint worth doing..... Id redo it just so you have it perfect like you want it. One thing you can do is make sure you cut the tip of the tube at a slight angle it will help alot when you redo it.

its to late to redue and i really dont think that the small leak was a big deal to redue plus with all the equitment and rock that would be going in no ones gonna concentrate on how the silicon looks. o and yea i had cut the tube so more comes out
