Default Bio cube chambers low on water

I set up my 29 bio cube last Thursday with 28 lb of cured LR and 20 lb live sand. I took out the bio balls, but the middle chamber and the 3rd chamber(houses the pump) water level is staying at the min mark., just covering the pump. I had to take out the little filter that comes with it because it slowed the flow too much and the water in 3rd chamber almost completely drained. Does anyone know what the problem is?

If I'm reading correctly, try filling the reservoir with top-off water.
